The visitors looked set to earn a valuable point after taking the lead early in the second half, but Cyprus scored twice in the final 20 minutes, including a stoppage-time winner from Marcus Edwards, to complete the comeback.
Latvia take the lead
Latvia broke the deadlock in the 57th minute through Eduards Dašķevičs.
The midfielder finished after being set up by Vladislavs Gutkovskis, giving Latvia a 1-0 advantage and scoring his first senior international goal.
Cyprus responded by increasing the pressure as they looked for a way back into the contest.
Kosti restores parity
Cyprus eventually found their equaliser in the 70th minute.
Giannis Kosti capitalised on a defensive mistake to make it 1-1, putting the hosts back on level terms and setting up a tense finish.
Cyprus continued to dominate possession and created the greater attacking threat, finishing with 19 shots compared with Latvia's 12.
Edwards delivers late winner
With the match heading towards a draw, Marcus Edwards produced the decisive moment in the fourth minute of stoppage time.
The English-born Cyprus international struck in the 90+4th minute to send the home crowd into celebration and complete a 2-1 comeback victory.
The result moved Cyprus onto seven points from four matches in Group C2, while Latvia remained on one point.
Cyprus strengthen position in Group C2
The victory was Cyprus' second win of the Nations League campaign and strengthened their position in the battle at the top of the group.
Cyprus had previously beaten Armenia 2-0 before Monday's encounter, while their earlier meeting with Latvia ended goalless. UEFA's official fixture list confirms the 2-1 result as Cyprus' fourth match of the group phase.
